The title "Son of God" when referring to Christ has noting to do with origin but of position in the Godhead. The Son is eternal (John1:1-2) and co-equal with the Father and Holy Spirit.

Romans 8:3 "For what the law could not do, in that it was weak through the flesh, God sending his own Son in the likeness of sinful flesh, and for sin, condemned sin in the flesh:"

Notice he did not become the Son upon incarnation, "GOD sent his own Son". He is eternally "The Son"..
Christ is called the only begotten Son of God in John 1:14, 1:18, 3:16, 3:18 and 1John 4:9.

The only other person described in the Bible as "only begotten" is Isaac. (Hebrews 11:17) 

(Gr.) "huios" Only begotten essentially means unique, only one of its kind.
Isaac and Christ were both "miracle babies".

Christ of course was not the result of sperm fertilizing egg as with Isaac but actually conceived of the Holy Spirit. I believe he was a complete embryo implanted into Mary's womb. 

I'll be the first to admit that I certainly do not understand it all but I believe this is what the Bible teaches.

Deut 6:4 declares One God. Isaiah 43:11 delcares there is no saviour but God. Isaiah 9:6 prophesizes a child will be born, and will be the Mighty God. God manifested himself in the flesh through the man Jesus Christ. See John 1:1, 14. I Timothy 3:16 tells us there is no controversy about the Godhead: God was manifest in the flesh. Colossians 2:9 tells us In Him(Jesus Christ) dwells all the fullness of the GodHead bodily. Ephesians 4:5 Tells us One Lord, One Faith, One Baptism. Acts 20:28 tells us God purchased the church with his own blood.

I don't know that their is 3 persons in the Godhead but rather I believe their is one God in 3 offices, remembering that God the Father is omnipotent and omnipresent. He is God the Father, God the Holy Spirit and God the son (not the flesh but the spirit within) one and the same spirit, one and only God which is everywhere and in all time as well as outside of time.

In the beginning was the Word and the Word was with God(or in God) and the Word WAS God! (and later) and the Word was made flesh and dwelt among us. God, the same yesterday, today and forever.

The bible plainly tells us, outside of any doctrine that God is one and that he is the word and the word became flesh in Lord Jesus Christ. LORD, because he is God, JESUS, because he is the Son and CHRIST, because he also is the holy spirit that saves us as messiah. I hope this helps and isn't moderated into oblivion!

Instead of the normal process of procreation, Gabriel tells Mary that the child to be born of her comes by the agency of the Holy Spirit (Luke 1:35). This verse reveals a close relationship between the Holy Spirit and the holiness of the child—the Holy Spirit will ensure that the child born of Mary (herself a sinner) would be holy. Mary’s son will occupy the throne of his father David, and will reign over a kingdom that will not end (Luke 1:31–33). Brandon D. Crowe

It is an argument from silence, but in my opinion, maybe the reason Jesus never called the Holy Spirit his father is the same reason He never called his father, "David." (David was his ancestor). And it could be the reason we don't ourselves "sons of Adam," although we all are.
