Personally I believe John was showing his humility.  Jesus had called him a "son of thunder" referring to his anger, so when John spoke of himself as the one that Jesus loved I think he was saying "He loved even me" ...who was unworthy but accepted in the Beloved because God is not a respecter of persons and loves us with perfect love not based on our performance but  according to His own character and the imputed righteousness we have in His Son Jesus Christ and based on the merits of His finished work on our behalf .....

Who is and why was John called the disciple whom Jesus loved?
Great question and really a sweet answer to consider.
I would first like to pose a rhetorical question to consider while answering. Hope that's not confusing?

Have you ever kept a diary or written in a journal about those special, private moments in your life and described yourself as someone special in the circumstances you were writing about? That's exactly what John did. At the time he penned the "Book of John", he writes of himself this way as he had an understanding of the love of Jesus and simply wrote about himself as "the disciple whom Jesus loves"!

Let's consider this example, a group of close friends go out for the day spending quality time together with Jesus. I'll speak for myself as one of the friends. I get home and journal the day's events and consider myself, Jesus 's favorite, his best friend and the one whom He loves the most.

Doesn't mean that none of what I'm writing in "MY" journal is any less true for the other friends that were with us. I've decided to discribe myself in my journal that way. With John's revelation of the love of Jesus, and with the example I've offered. It's simply the way John saw himself with his relationship with Jesus. 

Honestly, it's very HUMBLE to know, intimately be acquainted with the revelation knowledge, of the love of Jesus for us. In this we are assured of who we are in Christ and receive our esteem from His love for us.

John the brother of James became one of the three primary Apostles that Jesus included in some of the most intimate events of Jesus's life and ministry. It seems John was the Apostle that was next to Jesus at the final Passover meal, also at the cross, Jesus asked John to take care of His mother, Mary, as it seems all his earthly brothers and sisters were still not Believers till after the Ressurection.

I believe we can see the major theme to the Gospel and letters of John is Love. One of the greatest verses in Scripture{ John 3:16 ] is all about the greatest Love. In his letters, he talks about Love of God and Love of the Brethren over and over.

So, whether he was the Disciple Jesus Loved and by the way, the Greek agape was used for love, the Greek for the Greatest love, or he was the Disciple the Holy Spirit had to write about Love, John stands tall as one of the Greatest men Jesus used to spread and write about the Gospel.
