In my opinion, the altar of incense prophetically represents the baptism of fire and the Holy Spirit for Christians, and also the judgment of earth by physical fire before Christ's second coming.

The tabernacle in the wilderness as a whole represents the priestly function of Israel, beginning with Jacob (as Israel) as the outside entrance. The altar for burnt offerings represent the Law given by Moses. The basin of water represents the contribution of Elijah down through John the Baptist, spiritually extending the Levitical priesthood to all the people.

The Holy and Most Holy areas were reserved for the priests only. They represent the replacement of the Aaronic priesthood with the Melchizedek priesthood. The first veil is the time of Christ's first coming and ministry. He is the door (John 10:9). Within is the shewbread representing the Lord's Supper, the menorah representing the enlightenment of the Holy Spirit, and the altar of incense as explained above.

After the altar of incense we have the second veil representing Christ's second coming. The ark of the covenant and its contents within represent the promise of the resurrection from the grave. 

Notice that the ratio between the two rooms is two to one, which supports the doctrine that Christ rules with his saints for a thousand years after two days (about two thousand years). We are now in the days when the altar of incense is much more important. These are perilous times when prayer, fasting and baptism by water and fire are to be emphasized.
