Why is Mary told to call Christ Emmanuel in one gospel whereas in another she's told to her to call him Jesus?
Matthew 1:23 Behold, a virgin shall be with child, and shall bring forth a son, and they shall call his name Emmanuel, which being interpreted is, God with us. Luke 1:31 31 And, behold, thou shalt conceive in thy womb, and bring forth a son, and shalt call his name JESUS.

The passage referring to the Messiah being called Immanuel is a prophecy from Isaiah 7:14 in the Old Testament, which was cited by Matthew in Matthew 1:22-23. This was not referring to the name that Mary was to give Jesus (since she was directly told by Gabriel in Luke 1:31 to name her baby Jesus, which was the Greek version of the Hebrew name Joshua (meaning "the LORD is salvation")), but to an honorific title (similar to "Christ") by which Jesus would be referred by others (as indicated by the wording of the verse as cited in the question, which says, "and they [that is, others] shall call His name Immanuel").
