Since the seraphim were in the presence of God Himself, I believe that the covering of their feet as they flew was intended as a gesture of modesty or humility, similar to the covering of their faces. For me, it evokes images of cultures where showing one's foot (and especially the sole of one's foot) to another person is considered a mark of disrespect.
