That is a tough call. Whatever you do, do it in private. Ask for an appointment when you and the pastor can sit down together privately in his office for a discussion. I feel that most true men of God will at least discuss your concerns in a Christian, civil manner. (Although I try but do not always practice this myself it is wise and less offensive to ask questions than to make declarations) 

If the pastor will not talk, tries to play the intimidation game or becomes angry, he is more of a dictator than a pastor exhibiting prideful flesh and not the Holy Spirit. Depending upon the severity and "If" after your meeting doctrinal differences exist that you have been convicted are in error you have one of two options. 1.Remain there and live with it. 2. Get out and find a group of believers that you can fellowship with. I can fellowship with about anyone who is truly saved, born again but naturally the fellowship is sweeter and more meaningful if everyone is on the same page or close. Don't go on a one man crusade trying to convince his congregation that he's teaching error. All you can do is share God's Word, it is the Holy Spirit who reproves, convicts convinces.

I attended a church several years ago where the Sunday School teacher invited questions and comments. Although I questioned and commented in what I thought was in a Christian, Biblical manner it wasn't long before I became labeled a troublemaker and was ostracized. Even though the teaching was inconsistent with what the Bible clearly stated and the teacher of nine years couldn't explain or justify what he taught, his response was: "this is what WE at _________ Church believe". 

It seems churches today expect you to check your brain off at the door otherwise you are not part of the "in group" and don't belong. None of us are above error, even those with doctorates. We should "ALL" be as the Berean believers described in Acts 17:11 "These were more noble than those in Thessalonica, in that they received the word with all readiness of mind, and searched the scriptures daily, whether those things were so."

We should be noble minded toward God and His Word not man. "For do I now persuade men, or God? Or do I seek to please men? For if I yet pleased men, I should not be the servant of Christ." (Galatians 1:10)

"I charge thee therefore before God, and the Lord Jesus Christ, who shall judge the quick and the dead at his appearing and his kingdom; Preach the word; be instant in season, out of season; reprove, rebuke, exhort with all longsuffering and doctrine. For the time will come when they will not endure sound doctrine; but after their own lusts shall they heap to themselves teachers, having itching ears; And they shall turn away their ears from the truth, and shall be turned unto fables. But watch thou in all things, endure afflictions, do the work of an evangelist, make full proof of thy ministry."
